A young boy and rail fan, Hayato, accidentally discovers that his father is part of a secret organization that combats mysterious beings with Shinkalions, bullet trains that turn into giant robots. Hayato shows a surprising amount of aptitude as a Shinkalion pilot, having used an application on his father's tablet that he mistook for a mobile game.
They soon realize kids make the best Shinkalion pilots and Hayato joins several other kids in using the Shinkalions to battle these giant life forms that randomly appear throughout Japan and threaten their cities.
